After freeing him in the cell, I still have "liberation" active and his corpse can now be seen in the cell.

If you don’t do April’s Fool before killing Ezra Shields he’s gone from Seaside Court and you find him dead in that cage in Cathedral of the Spark. I found this out the hard way.
